I think it adds a layer of strategy.
Think about it; you need to know how efficiently you can prepare against anything you might face up. If you can change runes on a whim, then the game becomes easier due to the fact that you can change your runes based on the opponent.

It's be kind of unfair in ranked/draft though, custom rune pages against every champion and all you need are the runes themselves.
