What I would do is, Describe all the items in one place. Build 1's items X/X/X/X/X words. Build 2's items Y/Y/Y/Y/Y/Y ect.
Do the same for pros, cons and everything else. It makes sure that you cover just about everything.

Yep. That's just about it. It takes a while but, it's worth it to organize it well.

I had a similar issue with my Alistar guide. It takes some experimentation, but ultimately it's up to you because both methods work. I did pretty much what Lugi said, and it worked for me.
EDIT: Though I did separate the items and viable items sections. It just seemed more ordered that way. People don't want to read through 10 items for the build they're not using. :)

Wrath, your two builds aren't even that different. It's a little bit harder to balance a section like that when you have two completely different sets of items. Often (like in my Ali guide), they fill different roles or situations, so the situational items are different for each build as well. Your method works because there are only a few differences in items to explain.

My main problem is, I have multiple builds for a couple of them and am not sure how to organize the information.
Do I completely finish off describing one guide then move onto the next one?

Do I finish one section (Ex. Pros and Cons) for one build then do the other build's same section, then move on to next section? (if confusing I can add a pic or try to describe better)

Do I put them in 1 section (Ex. Pros and Cons) and just differentiate between the two in the section (like Lugi says)
This is the main reason I'm having issues updating my build/guides >.<
